I installed Rockbox without a hitch. It works fine, and when I boot the original firmware that runs just fine as well. So now, here is the problem.
Whenever I run the original firmware, and hook it up to my computer, Windows recognizes it, but the apple updater and iTunes refuse to recognize it as an iPod. I reinstalled the original bootpartition.bin and I still have the same problem. I already have one iPod thats [please don't use profanity in the Rockbox forums] (not my fault, its a friends, but still) and from working on it, I dont want mine to end up like his. No firmware at all. Just a fancy $300+ external HD.
Right now all the firmware is still working just fine, I just cant figure out why iTunes wont recognize it....

Have you tried it on another computer?

The Apple folders that iTunes reads maybe be screwed up.

When I had this problem, I formatted the iPod (erasing all the data on it) and it worked like a charm for me.

You can use the ipod updater that comes on the disc that comes with your iPod, that will remove rockbox (I think).
