When updating rockbox, does the .rockbox folder need to be replaced every update?

When you update Rockbox, everything in the zip file should go onto your player. If that includes a .rockbox directory, then yes.

As an aside, I doubt there ever has been or ever will be a daily build without a .rockbox directory

The rockbox.ipod file needs to replaced too.

The .rockbox folder holds files that are vital for Rockbox like the codecs. You need to update that along with the rockbox.ipod file. Failing so can have interesting results, like a codec failure (for the codecs) and an "incompatible version" error for the plugins.
