Are they addons? If they are then they should go in the .rockbox\doom\addons folder.

If they aren't doom.wad, doom1.wad, doomu.wad, doom2.wad or doomf.wad, they're pretty much addons. PWads are addons, IWads are "games" and need to be renamed to one of those names to work in the "Game" list.

What "Game" did you select with them?
You need to pick the "Game" that they were designed for, which most likely means you need to own a retail copy of Doom2, as most addons are made for it.

Freedoom should work to replace Doom2, yes.
But some may need doom.wad or doomu.wad, it rather depends on how they were made. Freedoom won't work for either of those.

i added freedom to the two wads that work to my doom directory, and it changed the name of one to Doom Registered, and the other is just Doom 2 even though i named it Goldeneye. i tried Doom 2 with my halflife addon, and it still didnt work, same with heretic.

The half life addon uses a nonstandard title screen, I bet the error message says it's incompatible.

Heretic is a different game. It's not Doom.

the error says: this wad does not follow standard doom graphics. and then it shows me a quick flash of the menu with the halflife background

Yup. It doesn't work because it's not formatted properly.

The PWAD is designed for a modified version of Doom that allows oversized title graphics.
