You probably need to reformat the disk as well since it will likely be corrupt from running the old build. If the reformatted disk gets corrupted again with the latest built you might be out of luck until someone looks into your adapter and figures out how to make it work.
If I understand your situation correctly, I think what you need to do is let iTunes restore/reformat your iPod, which will result in your storage being formatted to FAT32. Then reinstall the latest daily or dev build of Rockbox.
I don't think you need to restore in iTunes, just reformat to fix the file system which will probably be scrambled after booting an old build.
Please tell us the make and model of all components of your installed storage configuration: all adaptors and the actual flash memory card(s).Also, you can test the true capacity and integrity of the flash memory card(s) using the free H2testw.
I don't know how I could do this Reformatting the Ipod would wipe it then I would have to use Itunes to fix it. Unless there is some way that I don't know about.

Unless there is some way that I don't know about.Formatting doesn't affect the rockbox bootloader or apple firmware, so no need to restore with itunes, although you can do that if you want.
