Ipod 4th gen mono, settings disappear and songs not detected.

So I've got several Rockbox'd devices, 2x 5th gen Ipods, 1x Sansa Clip, 1x Sansa C240. I acquired a 4th gen ipod, Rockbox'd it, and proceeded to use it as I would any other DAP. However, when the device shuts down when triggered by the auto power off setting, the next reboot makes it revert to default settings, and songs aren't visible. If I flash Rockbox to it again, the songs become visible and everything is fine, until the next reboot from auto power power. Shutting the device down using the center and play buttons does not have this effect. Could it be an issue with the file system? Any help with this issue is most appreciated.

What happens if you shut down normally?

If I shut it down using Select and Play buttons, settings are saved and restored upon next boot up. I've set an idle time on the unit because sometimes I may have to leave it aside for an hour or two and I don't want to unnecessarily drain the battery. It's pretty old, and I'm sure the battery is on it's last legs, so I'm trying to minimize the charge cycles.

Sorry I should've been clearer; default settings in rockbox. Theme, EQ settings, database, etc are all wiped clean and it's like a factory reset was carried out. In addition, all file system related activities would be unavailable too; clicking on the themes setting would do nothing, database would be just a blank screen, and files would show everything as empty. One reboot and/or reflash of rockbox usually fixed these file system issues, but would not restore the settings. I have a feeling the hard disk is on its last legs, and to that effect will repartition it with gparted, restore apple f/w and then rockbox again to see if there's a change.
