ipod classic 6gen - directory corruption problem

I hope I'm posting this in the right place.  I'm new!

I succeeded in installing Rockbox (with EmCore) on an ipod classic.  It's actually a logic board from a 120gb 6th gen, but with a 160gb drive from a broken 7th gen, so Rockbox is the only way to use the entire drive and avoid the 6th gen firmware limitation.

It _almost_ works.

I can synch and play plenty of tracks, but when I've tried to copy across the entire library (i.e a full disk's worth) it eventually, with a few directories, produces corruption.  Mainly I get lots of nonsense files in a few of the directories created, full of inadmissable characters in their names so they can't be deleted.  Given we're talking 700+ directories and a full 145gb of data, it gets quite close to working, only messing up a few.
On one occasion a couple of directories got renamed to those old-style DOS names for no obvious reason.

I suppose it could be a bad disk, but this is the drive from my original ipod and its never given trouble before, even working very recently in yet another ipod.   Also its not the same sort of problem I've found with bad drives (I've fixed up a few broken ipods and have a stack of bad drives here), it just seems more like a software-based kind of corruption to me.

I'm not clear what 'mode' I'm supposed to put the rockbox ipod in when copying tracks to it.  Disk mode or rockbox mode?  If I put it in diskmode the PC claims it can't find the Emcore Driver.

Anyone else had this issue and found the explanation?  Because I like the customisation aspect of Rockbox, and I would swear the sound quality is a bit better, plus copying my library to it means it also functions as a backup for my iTunes library.

OK, thank you.  Can I ask, what is the 'disk mode' for?  Is it something that doesn't really work on the classic?  Is it likely that using that caused the corruption of the file structure?

I did start off using Rockbox mode, but I'm hoping the corruption happened because I think at one point I tried copying something with the other mode.  Won't find out till the thing finishes copying 145gb (for the third time!), which takes quite a while.  Keeping fingers crossed.

Also - another question to anyone - if you use the tools menu to 'clear data area', what does that actually do?  Is it deleting everything or is it essentially reformatting the area?  So if there's some problem with the directory structure is that going to completely clear it or do you have to restore itunes and then put rockbox back again in order to completely reset it?

Edit - hooray, it seems to work now.  I think it must have been that I used 'disk mode' at some point.  I guess that's an Emcore feature that doesn't play well with rockbox, perhaps?
