Several years on, I realize, but we are just now getting the 3.14 release.  I was having this same issue on Win 8.1.  What I just did seems to have fixed it:  I used the Windows USB  eject tool in the system tray.  The onboard storage was not a usable drive, but did show up as a drive I could eject.  After ejecting both, I plugged it back in and both drives were detected.  Maybe this will help someone else still having the same issue.

I upgraded to 3.14, and then the latest build after that. But USB doesn't work very well at all. On Windows 7, I get "installing device driver software", and the SD card shows up as a drive but not the on-board storage. On Linux (Lubuntu) I get nothing at all. This is independent of which USB port I plug into, and whether or not the device was on beforehand. I have to boot into the original firmware to get connected.

I'm pretty sure that prior to v3.14 everything worked fine.

USB was changed to the new USB stack last august.  The old was extremely unstable compared to the new, but its possible it has some issues with your PC.  What was the last build you tried that worked well?

I have really no idea - sorry! I occasionally plug my Clip+ in and think "I've not upgraded Rockbox in a while, I should do that". What was the last build with the old USB stack? I'd be happy to downgrade that and give it a try. Also, if there are debug logs I can send please let me know.
