In your case and the most cases like that:

Plug in your DMP and delete .rockbox, then reinstall it by using the utility.
Start from scratch. ...and reconfigure it  for your needs. By reading the manual
or asking here :)

A few things to notice:
Do not scan the whole 5000 files at one time, please go in 1000 or better in 500 Packages.
From time to time when you satisfied then: !! save the setting !! ..so you can go Back.
...and beware of much sound settings. You don´t have a Intel i3 and a Car Battery in your pocket ;)
