I'm recording from FM and it seems the default is the root, not even the Record/FM directory. I believe what happened is I chose the "clear recording directory" function which resets the recording directory to the root. But I can't seem to find a way to reset it to anything, unless I missed something in the .cfg options.

Well...actually...Rockbox doesn't make use of a "Record" or "FM" directory to me knowledge, the default is /. So, you didn't break anything.

Well...actually, you did. You found the way to set it to the default.

To set the recording directory to a path other than the default, bring up the context menu on your selected directory and then select "set as recording directory" (possibly not the exact wording, going from memory here). The behaviour here is exactly similar to setting the playlists catalogue.

Ah, the "context" menu...that's the trick. Got it, assigned the FM record function to /recording/FM. Bingo, works fine. I don't have an SD card in the thing, but I would assume you can do the same thing and record to the card, so I can shove in a huge microSD card (the terms are fun, aren't they?) and record for eons, right?

Seems I can go for about 5 hours on a full charge, and when I plug the Clip into an external battery, I should get much longer record time. Of course, FM reception goes to pot doing that, probably related to RF crud on the USB battery connection.

You could put a 64GB µSD card in there (the current maximum density) and in theory record for 18 days, 12 hours, 26 minutes and 40 seconds using MP3@320CBR. So, I think aeons is a fair statement, yes.
