There is a configurable limit of the number of files in a folder. If you have more than 10000 files in a folder you should really think about how you organize your files. The upper limit of 10000 can be adjusted by recompiling Rockbox. However, the bigger this number the more RAM is needed, so that limit is there for a reason. Also, the original topic talks about a general limit of files on the device, which is not present -- the limit you're talking about applies only to a single folder, i.e. you can have 100000 files split over 10 folder with 10000 files each.

Also, shortening filenames won't help at all -- the limit applies to the number of files.

i had this problem with a single folder only it had nothing to do with 10,000 songs it was closer to 6,000 and all rb was showing was close to 5,000 . it took me a very long time to find the solution thats why i posted here to get the word out and save people lots of time on something that is not easy to figure out.
