--- Quote ---Since I sync through Winamp I also checked the metadata and file info options when right clicking the tracks. Mentioned before, all have the ID3v2 tags. Some have both v1 and v2 while others only have v2.
--- End quote ---
With id3v2 tags not all entries need to be present -- i.e. you can have an id3v2 tag with artist but no title entry. This is different to id3v1 (where you can't leave out single fields). I can also imagine the tags to differ for the files containing both v2 and v1 tag, and one having empty fields.
--- End quote ---
Winamp does have the option to copy over the ID3v2 Information over the v1 tags. However, because rockbox supports both tags, I don't think having no ID3v1 tag is an issue correct?
If the tags are differing could this be the problem? Is there any program that is able to batch thousands of songs' tags with the tags already inside them? Eg. most songs have ID3v2 tags so is there a way to copy over that information to v1 in some sort of batch method using a program?

I personally dislike the iPod_Control>Music folder. If I were you, I would not start converting tags or such, I would delete the files that you have put on your iPod using Winamp and copy all files (that do have correct id3-tags, right?) to your iPod again using drag&drop. Rockbox does not require software to organize your files on your device and if the tags are fine they are shown correctly on the wps.

I'm assuming that deleting the iPod_Control/Music folder from the iPod won't harm it correct? If I make a standalone Music folder, will all the files be detected by the database?

Yes, but once you start the original firmware it will create the missing iPod_Control folder again. The database doesn't care where the files are.
