While "disable HID" didn't change anything, "USB hide internal drive" was the setting that allowed it to start working again and playing music.
Now I have one more minor issue, I can't see any music under Artists, Albums or Playlist on the stereo. It basically starts playing from the first album/song listed on the device. However, I can choose music by genres, not individual artists/albums, but the categories they are classified by. Is this another setting that allows the artist and albums to be listed or read by the stereo? I know it can read the track information because that displays on the stereo when the song is playing, however I can't see any mp3 artist/album listings.

No. The player appears as removable drive and as such has no control over how the host (i.e. car) presents the contents. Ask your car manufacturer.

Refusing to play if there are two disks is a pretty funny bug. I guess whoever made the stereo never considered that someone might have a player with an SD card.

I'm currently looking to see if there is a software update for the stereo. It's just odd it can read the track title and artist while playing but not the same information under artist/album listings. What does the "USB presentation" option do?

This seems to be the issue with most stock stereos. Not much effort in details and features are put into them. This will be fixed in the next few months when I swap to an aftermarket stereo with more capabilities.
