few questions about updating build and bootloader

i have installed a clean backup of windows and forgot to save the rockbox temp folder, now rbutil doesnt recognize the installation i made on my fuze. is there a way to change this, or do i have to update manually from now on?
when manually updating the rb-folder on the fuze, is it also possible to do this in the new rb usb mode? or will there be any conflicts, so it is always the orig. firmware you have to boot into when you overwrite something?
how do i upgrade to a newer official firmware when having already installed rockbox?
is a build combined to a special bootloader or can you use every build in future with a bootloader from back then?

I'm not sure if I understand you correctly. Rockbox Utility doesn't store information needed to recognize the player on your PC, all relevant data is installed on the player. What it does store on the PC are temporary files, but those are temporary files and as such unnecessary to be preserved for any functionality of Rockbox Utility.
And it's safe to simply overwrite the existing installation with Rockbox Utility.

Yes, there are no limitations -- Rockbox loads from disk, and after it's loaded you can safely replace the files on disk. You will of course run into problems when replacing files that get loaded at some later point (like running a plugin), but Rockbox automatically asks you to reboot after you changed the installation.

If you're talking about the Sandisk firmware then you need to install the bootloader again by patching the new Sandisk firmware.

Usually a build does not require a special bootloader. During early stages of development it might be necessary to update the bootloader, but once a player is announced on the front page this shouldn't be necessary anymore. At least if the player is announced as stable.

thats strange, after having the backup, i was not able to install additional themes via latest rbutil on the fuze. as the program started like in a first time run i thought it is missing some info due to missing rbutil temp folder and so i manually copied the files to the unit.
regarding the official firmware upgrade, is this possible: boot into rb, connect to pc, start rbutil, hit install bootloader and choose latest firmware so to overwrite it in a step?

You have to boot into the sandisk software to update their firmware, or the bootloader. You can copy them over in rockbox but they're not applied until the sandisk software sees them.

As long as Rockbox Utility is configured correctly you can install themes. The configured device doesn't even need to be a player, since installing themes is just extracting zip files. However, your problem description is a bit terse, so it's impossible to tell what exactly happened. We had some problems with the script on the server that provides the information about themes a bit ago, maybe you were hitting that. But to tell more detailed information would have been necessary.
