Doing a manual install while keeping all my settings/themes

How do you guys do a manual install without losing all your settings/themes/fonts/etc of your old install? Will dragging and dropping the newly downloaded .rockbox folder onto the root of your player, and hitting 'overwrite', simply merge the two folders? Thus keeping all the themes and fonts that I've put into my existing .rockbox folder? Or will hitting 'overwrite' simply wipe out my existing .rockbox folder and add the new one?
I hope I'm explaining this clearly enough. Thanks for any info.
By the way I'm using a Clip+, if that makes any difference at all.
EDIT: Nevermind, answered my own question. I was impatient and thought I would try the 'overwrite' thing(actually it's called Replace in Thunar). And doing this did indeed install the new version of the Current Build, but it kept all my themes and other stuff I put on it.
I do have one other question though. And I was not able to find this in the manual. How exactly do you save a .cfg file? I go to Manage Settings/Save .cfg File. But nothing I press will save the file for me. What do I have to do to save it?

Ha! Long Select... I don't know how I forgot about that, or didn't try it. I couple months ago I saved a config file but I completely forgot how I did that. That's what I get for being a drunk... ;)
Anyways, thanks a lot Chronon. You literally made my day with this.
