It's been confirmed that this is related to the version of the Toshiba bootloader installed on the player -- I could confirm that myself. It's not understood what the newer bootloader versions dislike about the single boot bootloader.

I have a newer Toshiba bootloader (I think 1.2) on my Gigabeat S and it works fine with a single boot bootloader.

PkTroN:
Torne could u plz upload the bootloader?

torne:
No, there is no point; I think you are misunderstanding. I was pointing out to bluebrother that I don't think it *is* confirmed that this is solely down to the Toshiba bootloader version, since I have the version that he says doesn't work and it does. :) I don't have some special magic thing that makes it work, the exact same bootloader that the normal install process can install for you just happens to work on my particular device even though it doesn't work for you, and I have no idea why that is.

PkTroN:
 :'( srry missunderstood

bluebrother:
The problem is (at least as far as I could confirm it) related to the Toshiba bootloader. You can downgrade it as described in the task I linked, that made the single boot bootloader work for me. The dualboot bootloader works reliably for me. Since Torne is expecting a somewhat different behaviour there is more to it than the Toshiba bootloader version, still I'd try those.
