Disappearing songs on MicroSD of Sansa Clip + (and other problems)

I just bought a sansa clip+ 8gb. I installed rockbox earlier this week. I also purchased a 32 gb sandisk microsdhc class 4 card. I believe I have since updated to the current build r30331. Problems persisted before and after.
When I put in the card and connected the clip to my computer, I was able to add songs from the hard drive of my computer using drag and drop. These work fine. Whenever I try to add music from my external hard drive however, I have the folders on my clip (some of which I created, some I drag and dropped) but no audio files or album files inside after I disconnect. I have enabled show all files from the system settings, but nothing. I connect it back to the computer and the files in the folders are gone.

Also, some of my albums that are on the internal memory won't play in the rockbox firmware (shows up, I can load them up, but it just reads 0's for length and goes back to the previous screen). These songs can be played in the OF though..
What gives, Rockbox?

First, are you making sure to use the "safely remove" option to eject your player? It sounds like the copying of the files may not be completing.
Second, what format are the files that aren't playing? How did you create them?

Problem A: I have been safely removing the player to the best of my knowledge. I hear the little pop sound that usually would accompany a bubble saying it was safe, but that bubble has been missing for a while (old computer, needs some upkeep). There is no change on my screen besides the animation for the connection between the player and computer and the sandisk logo. I spent about an hour and a half picking out single albums and adding them before removing the device last night. Then finding out all of it was gone. So I think at least some of those transferred singularly would have had a chance to complete over the 90 minutes.
Problem B: The files are mp3 format. They are 320 kbs bit rate.
A: The stuff about creating in my post was about creating album folders or artist folders in the music folder of the micro sd. I would make the artist folder, or the album folder, or just drag and drop entire folders but with the same result.

You didn't answer how the files were actually created. Also, what sort of metadata do they have? Which tag formats, and what tags?
As to the transferring, if the issue is that you can copy files to the player from one of your disks, but not another, the issue is most likely a problem on your computer. Especially given that your computer doesn't seem to be working entirely properly any more, by not giving you safe removal messages, which suggests something is going wrong somewhere.

How the files were created: One of them was downloaded from Radiohead's official site. I purchased The King of Limbs, downloaded the 320 kbs mp3 version and extracted it onto my hard drive.
I was going to try a different laptop to transfer songs onto the micro sd, but after I safely removed it (I double checked this by looking to see if the computer was continuing to access the device after I clicked 'safely remove drives F&G', They were both gone from my computer.) after safely removing the device, the refreshing media progress bar froze for minutes about half way through. Only through holding down the power button could I get it to restart, and then it paused for about 10 seconds while the sansa flower animation was executing. Currently it is connected and recognized by computer #2.
Computer #2 is a laptop that was just purchased earlier this year. It works pretty great, no problems like the first laptop.
Is it possible I need to re-initialize or format my microSD to get rid of the freezes? How would I do that?
