Sansa Fuze stuck on "refreshing your media" when booting in OF

Hello,
I have used rockbox on a Sansa Fuze v2 for a week or so and everything was going fine until yesterday. Since then when I try to start the OF it displays "refreshing your media" and gets stuck at some point during this. If I plug it into USB it will start in MSC mode so I can still transfer files. The only drawback is that if a SD card is present when plugged in it will try (and fail) to refresh the media so I cannot transfer files on the SD card using the Sansa.
I read on the Internet that this could be due to a file with bad tags so I removed everything in the main memory except for the .rockbox directory and a few files in the root directory. It still hangs when starting the OF.
What should I do from this point?
What files can I remove without preventing Rockbox to start?
What happens if I remove evrything from the player including the .rockbox directory?

I am just wondering what will happen if I do format the device. Will rockbox get removed during the process? Will rockbox loader get removed? Will I still be able to boot at least in the OF so I can reinstall Rockbox?

I removed every music files I had under ##Music## and it now starts correctly in the OF.

Strange. Those folders have nothing to do with Rockbox and (as far as I know) should remain empty if you keep your player in MSC and transfer files elsewhere.

Would Windows Media Player or Amarok be the culprit and have transferred some music there?
Chronon:
I believe those have something to do with MTP mode in the original firmware. What is the setting in the original firmware for USB mode?
