You can basically just charge an L-ion battery whenever is convenient, be it at 10% or 90% charge.
"Power Cycling" was only necessary for nickel based batteries, and even then wasn't strictly "necessary" but helped to keep the battery in top condition.

Apple reccomends to do it: http://support.apple.com/kb/HT1726?viewlocale=en_US

I believe you are incorrectly interpreting Apple:
--- Quote ---You should charge iPod when it has fully discharged even if it won't be used right away.
--- End quote ---
They are saying not to store the iPod with a discharged battery, which is sound advice as self-discharge can then take the battery below safe voltage levels and kill it. They are not saying to wait until full discharge to charge.

This bug could half the runtime on a nano 2G, if it was not connected/disconnected to USB before using it. The fix was submitted with r28261 on Oct., 12th. Are you using a version with or without the fix?
You can spot this issue when checking the battery current as described in my former post.

I update every other day so, I don't think that was the problem.

My bad, it seems I misunderstood.
