iPod 5.5G 240gb - Database not buiding!

I've recently bought a 5.5G 240gb iPod as I ran out of capacity on my 6G 160gb Classic. I've no real problem with the iTunes software other than I've found the data needed for 48,000 tracks (175gb) uses too much RAM and meant the tracks loaded would disappear. Rockbox was recommended - however, on installing it and dragging the music files across I am finding that only a small handful are showing in the players database despite everything being present and correct on the drive when plugged into the computer. Any idea on how to overcome/sort this?

Rockbox will ignore encrypted MP4s (.mp4). Could this be the problem?

Shouldn't be - all the files are either MP3 or M4a's, strictly audio.

Can you play the missing tracks from the file browser?

The files that can be seen represent less than half of my admittedly sizable database. Those that don't "appear" on the iPod play ok when the machine is opened as the "H Drive" on my computer though...
