It's an option certainly, but it's a pretty extreme one. Chronon's suggestion is far better as an initial step.
@abc123xyz - Don't run chkdsk from the windows run prompt (Win+R), run it from the command prompt (either buried in Accessories somewhere, or you can start it by running cmd.exe).

Make sure you're logged on as an administrator, too. Furthermore, if you use Windows Vista (or prossibly Windows 7), you will need to start the command prompt with administrative privileges. The quickest way to do this is to type "cmd" into the Start Search box, then right-click the result called "cmd" and choose "Run as Administrator" (it will have the muti-colored shield icon beside it), and finally accept the UAC prompt.

Assuming you've not turned off UAC, which I always do, since it's utterly pointless.
