In MTP I can only see the player, as "Gphoto", in MSC I can only see the MicroSD card, which it names "2.0GB Filesystem".

It can happen by unplugging the player while it's still mounted.  Try:  fsck.vfat

Would would I fsck the player without being able to access it/know the file path to it? Is there a way to run that from the rockbox os on the player or something? :P

Chronon:
Sorry.  I didn't realize the extent of your problem before.  It may be a good idea to go into recovery mode again and use that to format your player (with sansa.fmt, etc.).  This should clear a corrupted file system.

That worked, and now both the internal memory and microsd card are visible in ubuntu.
I'm trying to yet again reinstall Rockbox though, and when trying to install the bootloader, it fails, saying "permission to access device failed". I tried using the terminal to run sudo rbutilqt, but it says "command not found" when I try to run it (both with and without sudo in front of it).

EDIT: I managed to get Rockbox bootloader installed by using the "gksudo" command, and it seemed to work fine.
However, in the player when I clicked "Create Playlist" it returned

I forced it off, then turned it back on, and tried to add the files manually to a playlist. When I did this with the microsd card, suddenly the entire screen turned mottled pink, for about ten seconds, and then the player turned itself off.
Opening the microsd menu and manually inserting each individual music folder in the playlist worked fine.
