That's weird, the Files menu only shows the stuff I added after I installed Rockbox. Thanks for letting me know that shouldn't be, though, that's probably where the problem lays. Thanks again.

You can thank Apple for implementing an obfuscated file tree.  Those "missing" music files will all be found in /iPod_Control/Music/F##/.
