formatting with Rockbox installed

I have Rockbox installed on a 2GB Sansa e250r mp3 player. I love the Rockbox interface. However, I have noticed that the files that are on the player are only taking up about 680MB and its telling me I have about 432MB free. Therefore, I seem to have lost about 500MB of space somewhere. I was thinking of just dumping all its material off to another drive and formatting the whole thing. Sort of start over if you will.
Will formatting it through the control panel mess up the rockbox interface? I know I will have to at least put back the .rockbox folder, but is that all that will be required or will I have to set the thing up from scratch like when I first installed rockbox?

I formated my e200 in Windows using the OF's USB mode without issue. On reboot it copied the OF back onto the main partition from the hidden partition. The c200 is probably the same.

OF? is that referring to "operating folder"? aka the .rockbox folder. Or something else?

The menus may be slightly different these days and I can't guide you through because my C240 is at work (and I'm not).
