Three issues I have encountered. Can anyone help me?

Ah ok. I see the plug now up at the top just beside the battery meter (seems I can use the iPod too while it's charging which I could never do with Apple's firmware. As for the question mark, maybe it's an iPod specific problem then if you can't replicate it on different hardware. I guess only another iPod user would be able to tell for sure.
Anyhow, if you don't mind me saying here's something else I just found now. It seems I can access the iPod itself while it's plugged in via USB and even play music on it. However, if I then try to access the file system via my PC while a song is playing, the software crashes. Maybe it's best to lock the device while it's plugged in.

You shouldn't see your iPod as a disk while music is playing. It shouldn't be mounted.

Rockbox does clear the screen, but there is no code to actually shut down the LCD. Typically, LCD controllers have a shutdown sequence which should be performed before turning off power. Otherwise, some charge can remain on some rows or columns and cause effects like that.

I think I understand why that is happening now. Apple's firmware never shuts down an iPod but rather puts it into standby. By the time it's truely shut down, the charge on the LCD would have been cleared anyway. RockBox cuts the power immediately on shutdown leaving the effect I now see.

In that case, I'll avoid touching the iPod's controls while its plugged in just in case.
About that charging screen again. For the past 4 hours or so, I have monitored my battery's level and noticed it "dropping" instead of "increasing" while plugged in via USB with the new SVN firmware installed. This was never a problem with the apple firmware nor RockBox v3.1 (which as you said, also uses the apple firmware). I think the charging aspect of this SVN is not working for at least my particular iPod model (I can't speak for other hardware I do not own). Either that or it IS working but Rockbox's firmware is drawing too much power and thus I am losing battery charge instead of gaining. If that's the case, is it possible to disable all non-essential processes on the iPod while it is plugged in?

I don't think waiting helps. The original firmware contains code for properly shutting down the LCD. Once that procedure is done, it is okay to cut power to the LCD.
Can you please tell us what type of LCD you have? From the main menu go to:
System -> Debug (Keep Out) -> View HW Info
There you should see a line with "LCD type:" followed by a number which should be 0 or 1. Which number do you see?
After viewing this screen, you can keep pressing the left arrow to get back to the main menu.

This is a known bug:

It is certainly possible to disable more hardware. However, that is not the solution. If the amount of current coming from USB is small, charging would be ridiculously slow, and if no current is coming from USB, you cannot charge. The hardware needs to be configured to use USB power.
