Other archive managers used in OS/X do not do this (or at least, many cross-platform ones don't opting for a consistent behaviour cross-platform rather than OS-specific quirks that can cause such problems). It's a function of it's file/folder browser and of the inbuilt file extractor (StuffIt was it?) I believe.

On my MacBook I use two apps to install themes. The Terminal, which came with OSX, and Invisibility Toggler (double-click to do what it says).
Download the theme's zipped file, open/run the Terminal and mount the iPod.
In the Terminal type "cd " (note space) and drag n drop the iPod on it. Hit enter. Now it is the current directory.
Locate the zip file/theme, in the Terminal type "unzip ", and drag n drop the zipped file on it and hit enter. It might ask to replace some files, mostly icons or fonts, type "A".
Quit Terminal and unmount the iPod. The new theme should be available.
Sometimes when the zipped file is not created properly and the files/folders go into the main directory of the iPod I have to use Invisibility Toggler to show all the hidden folders and move the theme's files where they should be, you'll see the folders in the ".rockbox" folder on the iPod.
