Folders turned into unmarked files?!

I ejected my iPod normally today and went to look at my list of files to see that over half of my folders of music were gone.
So I plugged it back into my computer to see that over half the folders were turned into 16kb files.

I use both Vista x64 and Sabayon Linux 4 x86, though I doubt the OS has anything to do with it.
I was in Vista when this happened.

That's a fairly classic symptom of file system corruption. Did you try to chkdsk it afterwards to see if it could be fixed ?

Yeah, I did chkdsk but it came up no errors.

Should I just format? :/
