Everything including the bootloader?
Perhaps a chkdsk of your iPod's HDD is in order.
How did you install Rockbox this time, and when was the first time you ever installed Rockbox?

There is no 40GB 3G.  Do you have a 4G?  Maybe you should google and figure out what model of Ipod you have.

Yes, including the bootloader

I use the install utility to install it.

First time I tried it was 9 month ago

does the version of the Ipod software can be an issue or is it completly independent ?

Should I format the HD ?

What file system should I use ?

Llorean:
What did you use to reinstall the bootloader? If you used the same version of iPodPatcher you did the first time, it won't change anything.
