Installed the "complete installation" version with the RockBox utility. Got to the point where it said the thing about the theme (your note says: "NOTE: due to the themes download site being reworked Rockbox Utility's theme installation dialog will currently display an error. You need to install themes manually from the WpsGallery for now."). I disconnected the iPod at this point, using Windows' "Safely remove hardware". iPod restarted with Rockbox. I entered, out of curiosity, in Doom, from where there was no obvious way to get out (the commands are move up, left, etc, shoot, and nothing else). I reconnected the iPod to the computer - device unrecognized, so I cannot uninstall. I tried several combination of buttons on my iPod - finally (maybe coincidence), when I pressed simultaneously Menu and Play the iPod displayed "Data abort at 01FBC788 <1>"
Device still not recognized by my computer (USB device not recognized); in device manager appears as Unknown device.
Long story short, I just wasted a perfectly working iPod. Any suggestions?
Later edit: I did a hard reset (10 seconds on Menu-middle button) and I could uninstall Rockbox. Gave me a hard scare.

Hold Menu+Select until your iPod reboots, and read the manual next time so you know how to quit games.

did that. I thought there would be an obvious way to quit - and I did search, believe me. .
Now, leaving my not-reading-the-manual aside (not very nice support, btw, why not RTFM?), the problem was real.

What is the point of writing the manual if only to type it out again to people?
However, with you plugging USB then pressing menu and play with doom running, it should not crash. Is this reproducible? If so, please open a bug report on it.
P.S. I changed the thread title to reflect reality and not to scare other people unnecessarily.

I had almost the exact thing happening to me on ipod video 30gb. Doom would start but player would not move and there was no way to exist except reboot.
I found out that if you press select while the doom splash is displayed you get the (good) main menu.

It sounds like you didn't access the InGame Main Menu to start a game -- this is also how you quit. But it's hard to say since you don't mention if you selected Quit from the InGame Main Menu or not.
