I use bookmarking regularly, and it works great (using the filetree so just bookmarking folders + some playlists), but I too would not mind at all if the files became a bit larger for greater flexability (although it seems from what JdGordon says it wouldn't really affect 'current' uses, just database style).

Last I checked, any database selection generated a control file with all entries in the current list. So they can be fairly big.
