I have a sansa e280r which I modified the bootloader on using directions found on the wiki back in October 2007.  I believe this went well but I never installed rockbox on this unit.  I now want to put rockbox on it and I am wondering if I can just follow the instructions for putting the firmware on or do i have to go through the procedure for modifing the bootloader using the new instructions?

Nope, once the bootloader is patched, unless manually undone, should be patched forever.

  Another question on this subject.  I went back and updated the sansa firmware because I was getting the boot image or boot file could not be found error. Could this have changed the modified boot loader in any way?

The ONLY current way to unpatch the bootloader ON THE R SERIES, is to use e200tool to boot into the vanilla bootloader and reupload the original bootloader.
So, no, it wouldn't affect it.
