The iMod shouldn't influence Rockbox.  However, it might be less immune to electrical noise, and Rockbox might create more electrical noise than the stock firmware.  I know that on the Sansa e200 series people reported more noise with Rockbox than the stock firmware.

Yes, whether Rockbox "knows" about it has nothing at all to do with whether or not it could cause averse effects while Rockbox is in use. So while it's "not something Rockbox is concerned with", it creates a different environment under which audio is played back.

Not unless someone sends a interested (and that's the key word) developer an iMod to have a look at.
