Can't uninstall bootloader even in disk mode. (80 gb 5.5g iPod)

Once you have uninstalled the bootloader and deleted the .rockbox folder there should be no more Rockbox related code on your iPod.

This really doesn't seem to be Rockbox related anymore, then.  If you play the files from a media player on your computer do they play properly?  You could either have corrupted firmware or corruption on your FAT32 partition.  

If the files play fine from a computer then I would probably back them up and then do a restore.

Are you sure? Because the only files that didn't work were purchased, and they play from my iPod on iTunes and they are not in my library or on my computer.

Also, rockbox couldn't play these songs, so I'm wondering if maybe that did have something to do with this.

If they play fine from iTunes then it seems that the iTunesDB and files are both fine.  This seems to indicate a problem with the Apple firmware.  You mentioned that Rockbox simply stopped working one day and that the bootloader uninstall procedure wouldn't work properly.  This could indicate that something corrupted the (hidden) firmware partition containing the Rockbox bootloader and the Apple firmware.

However, I don't think that me speculating about this really helps either of us.  You're better off trying to fix your Apple firmware issues on a forum that specializes in such things.
