Can you overclock the player to run emulators faster?

Yes. And shortly after you may cause permanent damage to your player.

Existing emulators should simply be optimized further if they aren't running well enough, and the generation gaps are big enough that it's unlikely overclocking will allow any device to run something that wouldn't run without it, only gain a few FPS here and there at best.

Would it cause it to overheat? Would underclocking allow the battery to last longer?

Yes, it could cause it to overheat.

Running the processor at lower speeds is already performed by Rockbox to preserve battery runtime.

It would have the same effects as a computer then, exploding the processor and sending bits of shrapnel everywhere, just like mine without the cooling fan, and being overclocked. Would my player possibly do that? :P

It sounds like you want this to happen.  I hope you are not thinking of using your rockbox-enabled player as weapon.  Apple does not support using iPods for the manufacture of weapons, and neither, I think, does Rockbox.

What does this have to do with "Music Generator" ?

Besides the technical question if it's possible to overclock the CPU int he player this thread has nothing to do with Rockbox and the tread title doesn't match the discussion at all. We require you to use descriptive thread titles, and this one is misleading. I can't believe this happened by accident. Thread locked.
