mediacoder tips?

I use mediacoder to encode my videos. When i encode short videos the audio and video are in sync in rockbox. but when i encoded a pretty long video the audio and video are not in sync. Does anyone have any helpful tips to encode long videos?

First a question:
Are the audio and video in sync when the files are played back on your computer?
For if they are not, this becomes a mediacoder problem which (regardless of the fact it would be off topic to discuss here) you could probably get better help for in a mediacoder forum.
My pat answer is to suggest WinFF if you are using Windows. It has proved to be a very trouble-free program for me, seems to cause no problems with Rockbox, and deals very well with non-standard framerates.
