The settings in the presets.xml file.

SataniK:
And how do I access those settings?  Are you describing the setting you can change from inside of the mpeg player?  Such as the frame rate?

SataniK:
So what are some basic settings for fps and stuff that I should set to make my video play properly?

bascule:
I'm sorry, but I still think that you have not yet managed to convert a video to the basic standards that Rockbox requires.

Elephant's Dream sample video is linked from this Wiki page and the iPod link works perfectly for me:
http://www.rockbox.org/twiki/bin/view/Main/PluginMpegplayer#Sample_videos

Unless you can confirm that Elephant's Dream displays the same symptoms as your other files, I think the problem lies either in your source file or in the transcoding process(es) you are going through.

If you are using WinFF properly (with the presets.xml), the settings should not need to be changed.

Default MPEGPlayer settings on your iPod (which also should not probably need to be changed) are:
Display FPS     No
Limit FPS         Yes
Skip Frames    Yes

SataniK:
Well I think I did it right if the video plays and I hear audio but the audio a little off.  I will try the sample video below and see if I receive the same symptoms.

Thanks!
Nate
