Is it possible to install Rockbox on a brand new iPod plugged into my linux pc, or do I need to initialise it using a windows machine first?

Yes it's possible to install it.

No you don't need to do anything to it with iTunes first.

Chronon:
You may need to reformat to FAT32 if it's formatted as HFS+.  There are instructions in the Wiki.
