First- are we talking about modifacations to the gigabeat, or the cable?
Second- Do we have any ideah how these mods will be done.

It would be much easier (and safer) to modify the cable to match the device. You just need to attach wires to the appropriate connectors. The specifics depend upon the type of connector under consideration. Some can be soldered, some work best with a crimping tool.

So the connector will go into the dock, which will connect to the gigabeat. Correct?

I would envision the dock to be more or less like a breakout box.
Mount an appropriately gendered dock connector to the docking station. Wire all the connections that will be used by the docking station. Internally, you break these out to attach to different bulkhead connectors on the docking station.
