The difference in behavior between Rockbox 3.1 and current SVN builds is the inclusion of a native USB mode in Rockbox. Prior to that change Rockbox would automatically boot into Apple's Disk Mode.
If it just shows the ?, that usually means "the track isn't fully buffered yet." Does it go away after a few seconds?
Is a small plug icon visible next to the battery meter?I can't reproduce the "?" behavior with my Gigabeat F40. I can make question marks appear very briefly, then they are replaced with the correct information (using r20338).
2. The LCD screen on the iPod is not cleared properly when I shut down rockbox. I see 1-2 horizontal lines remain on the screen (which do fade after a minute or so). Nothing is wrong with my IPod's LCD screen as I did not experience this with Apple's Firmware
Rockbox does clear the screen, but there is no code to actually shut down the LCD. Typically, LCD controllers have a shutdown sequence which should be performed before turning off power. Otherwise, some charge can remain on some rows or columns and cause effects like that.
You shouldn't see your iPod as a disk while music is playing. It shouldn't be mounted.

Apple's firmware never shuts down an iPod but rather puts it into standby. By the time it's truely shut down, the charge on the LCD would have been cleared anyway. RockBox cuts the power immediately on shutdown leaving the effect I now see.
About that charging screen again. For the past 4 hours or so, I have monitored my battery's level and noticed it "dropping" instead of "increasing" while plugged in via USB with the new SVN firmware installed. This was never a problem with the apple firmware nor RockBox v3.1 (which as you said, also uses the apple firmware). I think the charging aspect of this SVN is not working for at least my particular iPod model (I can't speak for other hardware I do not own). Either that or it IS working but Rockbox's firmware is drawing too much power and thus I am losing battery charge instead of gaining. If that's the case, is it possible to disable all non-essential processes on the iPod while it is plugged in?
